The error is not a sign that your game is broken beyond repair. It is simply a notification that the door to the DSi's unique hardware features is locked.
If you do not want to hunt down a clean file and don't mind sacrificing DSi-exclusive features (like enhanced WPA Wi-Fi connections), you can force the game to boot in standard DS mode: Open and highlight the problematic game. Press the Y button to access the per-game settings menu.
